I've just run setup.exe on both servers where I have the LS service and the IIS service; I've chosen the respective components accordingly. During the setup it did found the service, stopped it, and tried to start it. It also found the database and converted properly.
This installation is quite old from version 2.x I think, maybe that was the case.
