Just wanted to know if there is any settings on lsremote where it actually asks the user for permission to be remote controlled rather then remote controlling straight away.

As this is one of the requirements of our firm, where the used needs to say yes on a "pop up" screen to be remote controlled. If this is possible can you let me know what settings I have to change.

This isn't possible, but take a look in the action section, a user has created an addon for this.
