Is their a way to clear out the software database? we are seeing software for PC that are nolonger on the domain.

You can use one of the auto-cleanup options.
"set computers to non-active if not seen in the last xxx days"

Their is more then one computer that is not on are domain and we are unable to determan how minny of them there are.

You can set the computer to "non-active" or permanently delete it.
