Is there a way to segregate the replies and the history in the email template instead of it looking like just 1 giant chain email?
Is there a way to have the reply from the web UI show up at the top of the email and then segregate the older replies with some custom html as well as reverse the order showing the original ticket information 1st and then the replies?
Coming from Spiceworks the ticketing system here is way more robust and customizable, but is very limited in what I can actually customize.
For example:
*** Everything above this line is added to your ticket ***
This reply is what I type into the web UI and not the canned text in the email template that gets sent out.

This is where the custom html would be to create the ticket history starting with the original ticket information first with the subsequent replies following.

<Followed by replies in order of oldest to newest>
As a side note, the spell checker button at the top of the forum thread creation page gives the warning:
