How will this work for Autodesk's new AEC collections? each product is a separate deployment.

You can't group deployment packages yet. The easiest way to do it would be to create some custom reports.
  1. A report which lists all assets with none of the software.
  2. A report with asset which have part 1 of the software.
  3. A report with assets which have part 1 + 2 of the software.
  4. Etc.
By creating a deployment schedule based on these reports, you can let Lansweeper install all the parts of the collection one by one. Deploy part 1 on report 1, deploy part 2 on report 2, etc.

Yes. We will first create a deployment for each product we are installing. How do we combine the deployments in lansweeper to install them?

I'm assuming you want to install the package with the deployment module. It will depend which commands are available for the installers. Provided the appropriate commands can be used that you can create 1 package to install the entire collection.
