I put the old lsclient back in production and whamo everything is working again! Something is wrong with the new lsclient. I am not bashing here, I am just trying to help you out. Scans are now appening and my computers are showing up without the WMI error!
I am statying with the old lsclient until the new one has been fixed!

I believe you use active scanning?
Or are you using lsclient for one domain and active scanning for the other?

using lsclient for the NT 4.0 domain and the active scanning for the Active Directory domain.
LSclient works now as it didn't before and active scanning is not working ont he active directory domain as its not finding anything in it! I bet if I ran the lsclient though it would work on the active directory domain!
