I am sharing quite a few IP ranges with other departments at a university. We need to scan for mac computers, is there anyway to ignore other departments if all of our machines have the same department.school.edu for the computer domain?

You can exclude domains from scanning under Configuration\Scanning Methods. I'm not entirely sure whether these exclusions affect non-Windows machines too though. It's possible they only affect Windows. If you have static IP addresses and a limited number of machines you would like to exclude, you could exclude individual IPs under IP Address Range Scanning as well.

Unfortunately the computers do not have static IP's so I can't filter by that.
