Most webpages are pre-compiled now and cannot be modified. Making custom website changes has never been officially supported. Custom changes can break your installation and/or cause issues during updates. I've asked development to replace callto: with tel: or to perhaps implement a solution that uses the appropriate option depending on the situation, but I'm not sure if/when this change will be added.
