We have managed to scan all our Cisco network Switches using SNMP however as each switch is identified by its own management interface MAC address, these mac addresses don't match with the ports they use to connect to each other, therefore they know the name of what they are connected to but cannot match it to another asset. This means when I generate a network diagram its a flat diagram with no switches connected to each other.

How can I get the switches to know what asset they are connected to?

Dear, 
When we are able to scan the MAC addresses from the network interfaces, then we are matching linked assets, based on their MAC. But if the interfaces are not scanned, the diagrams will be indeed flat. 
Are you sure the scan is complete, with SNMP? It should show the OID on the asset page to confirm the SNMP scan was successful. 
If any doubt you can send screenshots of the scan results to the Lansweeper Support team. They can provide you a better view on what could be missing.
